I am going to sit for GATE 2017 (BT). My query is what is a good GATE percentile to get a good institute for m.tech or phD?

Anything above 95 percentile is good for most IITs except Delhi (99 and above), Bombay (99 and above) and Chennai (97 and above). This is an estimate as per previous trends.

For PhD in National University of Singapore, one needs to obtain 90 percentile or above.
